I would highly recommend both hotwire and priceline, flycheapabroad, and bookairlinetickets.com. I've searched around for airfare quite a bit, and these four sites usually ring true as the cheapest. Other than that, I'd go to sites like igougo.com, travelzoo.com, kayak.com, and bookingbuddy.com. These sites offer searches of multiple online airfare websites, making it easier and less time consuming to compare prices. As for when to buy, I usually go to farecast.com. They pretty accurately predict when a good time to buy a flight would be based off of past and current trends, etc. It's pretty useful. Another site I've found handy is rightflight.org. They did a bunch of research on the various airfare sites to see which sites are usually the cheapest. They also have a list of most of the international airfare sites on their webpage (60+), which can be pretty handy in and of itself. Hope this helped!

I use http://www.orbitz.com/ when I need to book a flight. It gives multiple airlines to choose from with their respective prices. Just type in the start/finish cities and dates of travel. I travel Orlando, Florida to Manila, Philippines, round trip.
If you know your return date, it is usually cheaper to book round trip then one way tickets.
I would check out expedia.com, kayak.com, and travelticketdeals.com

There is no secret, magic website with the "cheapest" airfares. You have to do the research, and be as flexible as possible regarding travel dates.
Check the travel sites (airgorilla, expedia, priceline, travelocity, etc.) and also check the airline websites. I have often (not always, but often) found the best fares on the airline websites.
Check with a real travel agent to ask about promotional fares and special deals.
If you also need a hotel or rental car, check the cost of combining the purchases in a package. For example, I found a deal with airfare + hotel in Hawaii for a week that was only $100 more than just the airfare.
When traveling to far destinations check the prices when you split the ticket. For example, searching "Tallahassee to Manchester" (all on one ticket) MAY cost much more than searching "Tallahassee to Newark" and then "Newark to Manchester". If that turns out to be the case, talk to a real travel agent about getting the better fare all on one ticket. Remember to check airlines like JetBlue and Southwest that do not use the travel sites.
